This example demonstrates how to use bgms for Bayesian analysis of
binary or ordinal data with a special network model called a Markov
Random Field (MRF) model. To learn more about the MRF model, check out
Marsman & Haslbeck (2023), and to learn
more about the Bayesian analysis of network models, check out Huth et al. (2023). A paper on the

software is coming soon.
We’ll examine real data on PTSD symptoms from 362 Chinese adults who survived the Wenchuan earthquake but tragically lost a child (McNally et al., 2015). The data comes from a 17-question survey where participants rated how much each symptom bothered them in the past month on a scale from “not at all” to “extremely.”
In this initial example, we’ll demonstrate how to quickly estimate a network using the bgm.em function. This method is similar to traditional network estimation approaches that seek a single optimal structure while minimizing model complexity. Unlike the complete Bayesian analysis of networks we’ll explore later, this method employs the EM algorithm to find an optimal structure (Marsman et al., 2022). The goal is to reduce the edge weights of missing connections to a value near zero, without shrinking the edge weights of existing connections.

In the plot above, we observe that edge values close to zero are associated with low inclusion probabilities, while non-zero edge values have probabilities close to one. It is crucial to understand that these estimates are not actual posterior inclusion probabilities.
The goal of the EM algorithm is to identify the most likely network model, and to achieve this, it pushes the estimated inclusion probabilities towards extreme values (either 0 or 1). As a result, the estimated probabilities don’t represent the probability that the observed data come from a network with the edge in question (a posterior inclusion probability). Instead, they indicate the probability that the edge should be included in the most likely model.
When using EM edge selection, a median probability model is a network model that includes edges with a probability of 0.5 or higher. This approach selects the most likely network structure as the EM algorithm pushes inclusion probabilities towards extreme values. However, this could lead to a local optimum, implying that other, more optimal network structures may exist. Therefore, we refer to this as the local median probability model.

This method offers a quick and computationally efficient way to start exploring our data. It estimates a single network structure that seems to best fit the data we have. However, it doesn’t show how uncertain this estimate is or whether other plausible structures could also fit the data. In contrast, Bayesian model averaging (BMA) considers all possible network structures and their probabilities.
BMA combines information from multiple network structures to create a more robust and accurate representation of variable relationships. By weighting each network’s contribution based on its posterior probability, BMA addresses model uncertainty, resulting in more nuanced and stable outcomes compared to the median probability model using EM variable selection.
A comprehensive Bayesian analysis of the data considers both the
network structure and its corresponding parameters. As numerous
structures could underlie our network, we employ simulation-based
methods to investigate the posterior distribution of network structures
and parameters (Marsman & Haslbeck,
2023). The bgm
function performs this task,
iteratively simulating values from the posterior distribution of network
structures and parameters. Though this method takes more time compared
to the previously discussed EM approach, it offers deeper insights.

To save time, we ran the algorithm using the default number of iterations, which is 10,000. However, this may not be enough to fully explore the posterior distribution of the network structures and parameters. To obtain reliable and accurate estimates, we recommend increasing the number of iterations to 100,000 or more.

This plot looks similar to Example 1 because edge values near zero have low inclusion probabilities, and edge values far from zero have high inclusion probabilities. However, it differs in two ways:
These differences happen because of how edge weights are handled.
Both bgm.em
and bgm
use a diffuse prior
density on edge weights for included edges, but they handle absent edges
differently.
bgm.em
uses a continuous density tightly wrapped around
zero (with a very small variance or scale value). This causes the edge
weights for absent edges to be close to zero, but not exactly zero.
On the other hand, bgm
sets the edge weights to exactly
zero if an edge is excluded. This accounts for the difference between
the curved relationship between inclusion probability and estimated edge
weight around zero in Example 1 and the V-shaped relationship in Example
2.
The greater variety in inclusion probabilities in Example 2 results
from the bgm
function not using an EM algorithm to find the
most likely model, which would push inclusion probabilities towards the
extremes. Instead, it employs a simulation method that averages over all
plausible network structures to estimate the posterior inclusion
probability, which represents the probability that a network containing
the edge in question generated the observed data.
Using the posterior inclusion probabilities, we can also identify the
median probability network. In this network, we include all edges with a
posterior inclusion probability greater than 0.5
. We can
reuse the code from earlier to create the median probability model.

It’s worth noting that this model has more connections than the local median probability model estimated with EM. Although the structure estimated with EM was the most plausible, there were other network structures that could also be deemed plausible for the given data. As a result, their connections are included in the median probability model.
One of the benefits of using a fully Bayesian approach is that it allows us to calculate the inclusion Bayes factor Huth et al. (2023). The inclusion Bayes factor represents the relative evidence for including or excluding a connection between a pair of nodes in the network. An inclusion Bayes factor of 10 suggests that the observed data is ten times more likely to have come from a network that includes the relationship. Conversely, an inclusion Bayes factor of 1/10 implies that the observed data is ten times more likely to have come from a network that excludes the relationship. It’s important to note that inclusion Bayes factors can also reveal limited support for either hypothesis.
In the current version of bgms
, it is assumed that the
prior inclusion probabilities are equal to 0.5
. To
calculate the inclusion Bayes factors, we can simply convert the
estimated posterior inclusion probabilities. For easier visualization,
it is common to use the natural logarithm of the Bayes factor when
plotting.

In this example, we use a cut-off value of 10

For most purposes, the default output from bgm
is
sufficient, providing us with the posterior means of edge indicators and
parameters. However, in some cases, we may want to use the raw samples
from the joint posterior distribution. This could be to estimate the
posterior distribution of a specific parameter, assess how many network
structures fit the given data, or create Bayes factors for hypotheses
involving multiple edges. We can obtain the raw samples by setting
save = TRUE
.

The posterior distribution of the edge weight is averaged across all structures, which can lead to greater dispersion compared to estimating it for a specific model. This is because it takes into account the uncertainty of the network structures and the parameter estimates associated with these structures.
Note that the estimate is not very smooth. This is because we only used 10,000 samples to estimate the posterior distribution.
We can also use the raw samples to count the number of unique
structures bgm
encountered in 10,000 iterations.
There are clearly many different network structures that could fit the data. Let’s estimate their posterior probabilities.

The most plausible model accounts for less than 1
percent of the posterior probability. In conclusion, we have significant
uncertainty about the network structure that generated the data.
In the analysis by Marsman & Haslbeck (2023), it is
demonstrated that even when there is uncertainty about the network
structure that generated the data, inclusion Bayes factors are highly
robust. They can help identify substructures of the network in which we
have strong confidence. However, to perform these analyses, we need to
run bgm
for many more iterations. In their analysis, Marsman & Haslbeck (2023) used 1,000,000
iterations. For further details, interested readers can refer to their
